I'm not sure that you're planning to travel in the heart of Tokyo city or around Tokyo suburban. Also i don't know how long u'll stay in Tokyo, so hope my suggestions could help more or less.
I guess u may want to explore the heart of the city like Shinjuku, Ikebukuro,etc. first.
So better pay more for the hotel in city area, in consequence, u can save the cost of transportation as the cost of one-way train from Narita to City = 1000 Yen/person (the lowest) and can use this 5000Yen added on your city's accommodation.
Then the last day i suggest u to book hotel close to Disney Land as it isn't far away from the airport.

Or if u wanna experience something special (and i'm sure your kids'll love it) try the Tokyo Disneyland Hotel. Higher rate but worth. Anyway try finding the rate from the travel agency cuz it's much lower than the hotel itself.
